It isn't. The word dates from the 17th century. Flautist is a variation that appears in the 19th century, for no apparent reason.
From the Italian probably, and in good company with all the musical terms we have imported from there. And an Americanism can just as easily be (and often is cf. gotten) a failure to keep up with modern English as a mutation of it.
 
Why would American English be expected to keep up with changes in British English?

In any case, it isn't really a change. 'Flautist' has never been very common in comparison to 'flutist' in BE. See Fowler on the word.
